As it stands, I have to do input configuration every time I play, as well as go into Display configuration to make things how I like them.
Is there a way to make these changes permanent so I don't have to adjust them every time?

That's...weird.
Whenever I change my settings in SNES9X, they remain permanent.
Besides going into the emulator itself, there's another way you can change it.
Go into the folder where you have the SNES9X files installed.
Double-click (or right-click) the snes9x.conf file and open it with Notepad. You can make your changes from there. When you're done, save and close.

sounds like you're either running it from inside the zip file you downloaded snes9x in OR you unpacked it to a location you don't normally have write access to (like Program Files under Vista or later).

Somehow after doing a couple things and restarting my computer for a few other programs, I checked Snes9x, and voila, it worked! No clue. Thanks!
