Stereo SNES

Hello all. I've been doing some research with vision convergence problems (sometimes the eyes can focus on the same object, or for example can't put the image of a bird in a cage together), and I was hoping to get some help.
What I've been doing is running two instances of SNES9x, and loading the same rom, but in the left window turning off the sprite layer, and in the right window turning off all background layers. Then putting a divider between the the two "screens," and so the left eye to left window and right to right, forcing a person to converge the images if they want to succeed at any platforming.

The problem is in the image above. Sometimes one of the "eyes" will go out of sync, and will then make these tests pretty much impossible (unless I reset and start over). A solution I was hoping for is to have one instance of SNES9x preform both left and right window functions, but I'm not even sure where to begin with this. I would appreciate any help with this.
