This is a "bug" that we've had reported off and on with Snes9X over the years, and specifically, the game at fault was Chrono Trigger (though there may have been others). It's not a bug within Snes9X; it's a feature in your keyboard driver.

To resolve it, you can try mapping the buttons to one button on your keyboard (long enough to get past a particular part), then reset the mapping so you can play the game. Alternatively, you can use a gamepad. All gamepads/console gamepad mods made within the last 10-15 years should work with Snes9X, as long as it has a USB connection, has the same amount of buttons a standard SNES controller uses, uses a standard HID windows/linux driver (or the appropriate drivers, especially if using a console/handheld controller conversion), works in the controller test app in the control panel, and can be used with Direct X.
