Controller Randomly Stopped Working For no Reason

Just finished a couple of games from start to finish last few days, I've been using Snes9x for years. Turned my pc on today and it's no longer recognising my controller in game, yet it does in the input menu. I've tried deleting and reinstalling Snes9x, rebooting my pc, trying other controllers, redoing the input, disabling all other inputs... Nothing. The problem persists and it has me completely confused. Any ideas?
