make_snes9x to create O3DS cia files - control issues

Hey!
So I finished this fantastic .cia file for "Mario Paint" and it looks and runs GREAT! Problem is, I can't change the controls at all, can't move the cursor and I'm lost.
Any help would be greatly appreciated
