Tomee SNES USB Controller quits Snes9x

Whenever I press any button other than directional pad, it quits the game.
It seems as if the game pad is inputting commands into the OS as well as the emulator.
How do I isolate input to only Snes9x?
I am running Mac OS X Snow Leopard.
