Can't play games with 360 controller

So i am able to map the controller's input, but when I press the buttons the game doesn't respond. Also when I try to load my file on Super Metroid, it brings me back to the title screen.

So presumably the controller is working in Windows itself, since Snes9x responds and allows you to map controls. Do you have this problem with all games, or just one? As for loading on Super Metroid, did it work before, or has it never loaded from a save properly?
