2nd xbox 360 controller unresponsive

Hello Gentlemen
First I want to say I love snes9x and have had a fantastic time being nostalgic and playing my old games. I am here to get the experts' opinions and input on my little issue.
What we are seeing here is where intermittently, my 2nd player xbox controller will lag and become unresponsive for a few seconds, rendering the game unplayable. Pressing any buttons has no affect for a few seconds, then it comes back perfectly. We are trying to play Super Mario Kart with 2 players. Have any of you seen this same issue? What should be my next steps to troubleshoot it?
Already tried:
Swapping controllers between 1 and 2 (via reprogramming the snes9x joypad settings)
Other applications (Portal 2 plays fine with both controllers, as does ZSNES)
specs:
2 x Xbox 360 USB controllers
Xeon 1245v2
AMD Radeon 7950
Windows 8.1 64
8gb RAM
SSD
etc
