Inputs Changing While Configuring

So I am on a windows 8 desktop pc and trying to use a USB Xbox controller on snes9x, and when I am putting in the inputs sometimes it decides to choose a different spot on the input gui than the one that is selected (e.g. I'm choosing the button for Up and I press the up button on my d-pad and it changes the selection for the L button instead) or it decides to do nothing at all. I have tried many other softwares before with this controller and it works perfectly so i don't know what the problem is. Please help!
