That option is gone and never coming back. Gaussian interpolation is part of correctly reproducing SNES hardware and affects the DSP output, so removing it would hamper accuracy. If you're compiling the Gtk version, add --without-hq2x to the configure line.
If you're compiling the straight unix version, you have to modify the build scripts and code.

I have been running Terrinigma for the PAL SNES and have noticed garbled audio and slow down when text is displaying with sound effect distortions. I recommend this be investigated. We're probably switching to byuu's SMP for the next release, so that might fix this. I'll see if I can reproduce that...

This is actually a bug with permissions that should have been fixed in the latest snapshots. Unfortunately, you'll need to update to a snapshot in the ppa or wait for a new Snes9x release to keep this problem from recurring.
