That's an unexpected way to use for me...
quick-fix:
- use a gamepad instead of the keyboard.
- assign SNES buttons to your keyboard in Configure Controlls dialog.

Sometimes I hear this kind of problem (not only with snes9x but also other emulators for mac), but I have no clue.
Try to assign the SNES left button to a gamepad button other than D-pad and check how it works.

You may turn off SA-1 timers; I don't know how they actually work (my code should be wrong) and I'm not sure which games actually use them.

Please learn the basics of the architecture of Mac OS X applications and how to use Xcode before customizing snes9x.
Note that the most parts of snes9x for mac are still "modern" Carbon-based, although some parts are written in Cocoa. I'll rewrite them when I get time.

As a result of big improvements of timings, some games which worked wrongly in previous versions have begun to get some problems. I'm not sure yet whether that's the case or not for this game though.

Make two open menus disable.
Ignore kAEOpenApplication, kAEReopenApplication and kAEOpenDocuments apple events.
Modify S9xGetFilename() so that it always points in 9x.app.
Just after Initialize() set "running" to TRUE and call SNES9X_OpenCart() with your ROM's FSRef in 9x.app.
