The sprites cutting out is normal. I have a cartridge for Final Fantasy III (a.k.a. 6) and especially when using the Magitek beam attacks, it's reeeeally common.

In order to run the Super Game Boy, SNES9x would have to include a full Game Boy emulator. So, the short answer is no. The long answer is, there is ONE Super Nintendo emulator that I know of that does Super Game Boy emulation - and that's BSNES. Otherwise, you're better off picking up a Game Boy emu...

The patch probably relies on incorrect emulator behavior. For more information, read Byuu's article on why accuracy matters.

Chances are, if you made a modified SNES cartridge and put it in a real SNES, it still wouldn't work. Just use it with ZSNES.

I'd suggest editing the config file manually to change to windowed mode. It's a horrible hack, I know, but it's worth a try.
