Not as far as I can find in the config file. The idea is to have fast emulation that is as accurate as possible, so that SNES9x doesn't have to include a bunch of weird hacks to get specific games to run. Chances are there are some games that depend on that sprite flicker for pseudo-transparency, so...

That's a hardware limitation of the SNES. Only so many sprites can be displayed on a horizontal line at a given time, so if too many numbers are popping out of things from being hit, it'll cause that flicker. SNES9x includes the sprite flicker for accuracy.

One thing you may run across is save states. Be careful with those things! If you use save-states at all, they may overwrite your regular saves. Here's what happens. You play your game just fine, your characters are all level 10. Then you save your game afterwards, and call it a night. You come back...

Things to try:
Reboot your computer. Some aspect of SNES9x might still be in memory and preventing it from starting up again.
Redownload SNES9x 1.43 and stick it in a separate directory; your SNES9x.conf might have gotten corrupted.

There is a good chance that the second IPS patch doesn't work with the first one. If the first one rearranges things in the ROM's data at all, and the second patch tries to change something in that data address, it will change the wrong thing and cause problems. I'm trying to dig through the Android file system and find the location where the SNES9x EX preferences get saved, but I'm not having any luck. Its on an iTouch 4G ios 5.0.1 :? Oh. Erm. If the buttons don't show up in Windows properties, SNES9x isn't going to find it either. It's a decent way to test a controller.
If you have other SNES controllers, give 'em a try.
