If you Google around a bit you can sometimes find details about what's changed from version to version. Generally you'll want the version that has the highest revision number or letter (e.g Rev. 2 or Rev. B, etc).

Just be aware that game genie codes won't work from one version of the ROM to another (1.0 to 1.1 and vice versa). Sometimes there were version corrections to block game genie codes from working previously, along with bug fixes, etc.
