I have a wireless Xbox One controller, and Snes9x recognizes it fine and I can use it...as long as it remains connected by wire. As soon as I unplug, the input is no longer recognized. Windows still recognizes it fine while wireless, and I've been able to use it on modern games with a wireless connection. So, if Windows is convinced the controller is still there, why isn't Snes9x?

The controller is recognized as different controllers based on the way it's plugged in. This is because it reports a different GUID over USB than over Wireless. While other programs may be fine with any controller that happens to be plugged in, Snes9x has to discriminate in case of multiple controllers being used.
So you'll have to have separate bindings for both the wired and wireless interfaces. I don't know if the Windows port can do this.
