as you've realized, gtk isn't used for windows - only linux.
unfortunately, i can't help you with your actual question. i'd recommend cutting a feature request issue in github (see your other post).

sounds like a background app causing issues. try running windowed with Task Manager up and look for any spikes in other processes when you see the framerate dip.

a few questions:
- does snes9x have input focus (is it the selected foreground program)?
- is Steam (or any other program that can grab input) running in the background?
- did you accidentally clear the "Enabled" checkbox for Joypad 1 in Input Configuration?

you need to map the diagonals explicitly if snes9x isn't reading them (it's in the same dialog used for mapping the cardinal directions and the buttons).
this most commonly happens for controls which are considered hat switches (such as the D-pad on a DualShock 4).

Demon's Crest regularly lags on real hardware - I wouldn't be so sure it's the emulator.

if snes9x is open when you reconnect the controller, it won't see it. another program (like Steam) might be grabbing inputs - try making sure no other programs that respond to the controller are open. i've confirmed the latter is the case with a Dualshock 4 connected via Bluetooth - if Steam is ope...

as far as SDL is concerned, it's not a gamepad; it's a joystick with a bunch of buttons, a hat switch, and a few more analog axes. don't worry about that.
given that you're seeing results with -t 0, try defining SDL_JOYSTICK_DEVICE=/dev/input/js0.
