The only OS that the wiimote is officially supported on is the one on the Wii itself. Everything else is unofficial. That said, it should work on SNES9x. However, there's a good chance it's related to not being able to save your settings. Have you tried removing SNES9x completely and re-installing it?

Jungle Book timing issues, screen flashes black
When emulating the game Jungle Book with version 1.53 of SNES9x, upon starting the first level, the screen flickers black multiple times per second. This issue apparently didn't occur in previous versions of SNES9x. Tested on Windows XP. Reposted from another topic to make the title more appropriate...
