I am not sure why 1.53 wouldn't support a modern game pad on Windows, but I do know that isn't the latest Snes9x build. 1.62.3 is. What is the brand/model game pad you're using, and what version of Windows?

there are blocks that are not there, instead just a dotted square appears. This is not an error in the game or emulator, this is part of the game. Sounds an awful lot like what happens when the GPU drivers crash and recover, then finally fail to recover and cause a reboot. Had it happen on many different systems. Check the Windows Error logs next time it happens and I am 95% sure you'll see entries in there about the drivers crashing/recoverin...

When you load the ROM, do you get a checksum error? Often with issues like this, it's due to a bad dump or corrupt ROM image.
